Marathon Man, you're probably aware of this, but Banjo Tooie and Jet Force Gemini both have a security chip in their cartridges, so unless you want to emulate the chips in CEN64, then the fixed versions of the game roms (that bypass the security) will have to be used. And for BT at least, you need an expansion pak (or an emulated expansion pak, of course) as even though the unmodified Banjo Tooie doesn't need the expansion pak, the security-removed game rom does. I can't remember if the security-removed Jet Force Gemini needs an expansion pak, sorry.
EDIT [MM]: REMOVED. Please do not post links to copyrighted material!
Sorry if you know this already (almost certainly the case), but I was posting it in another thread, and I thought it was worth mentioning in the Compatibility forum just in case. For further information, see:

Re: Banjo Tooie and Jet Force Gemini contain security chips
The challenge/response for CIC 6105 is easy to get around with X-Scale's algorithm. I just haven't bothered with things like that yet because it's only going to impact the behavior of 1-2 games when there is a lot of bugs left in the core.
